To be honest it was clear to me from nearly beginning that both Veda and Nail have their own agenda (I suppose they really work together, though maybe they have different agendas) and being "adopted" by the Empire is just a ruse. However, I cannot tell if they work for one of the other powers we already know, or some other, smaller faction.

Hm...so I wonder if Nail and Veda work for some foreign country, and to undermine the empire, they set up this whole Veda project to not only take Chernyl, but also further erode the empire's faith in magic users?

Reading the comments, I've finally realized that the reason that angry dude that stormed up Veda's residence (way back when, after she called Noah for a chat) ended up super dead must've been because Nail was around to do his usual business
