Loving how much Three missed Tobi.
My theory on Three/ Tobi (which has probably already been guessed here before but I haven't seen it):
Three, at some point, sacrifices himself to save Tobi.
Tobi eventually makes it home to Raul (sp?), which is actually in the past.
Tobi makes a Three because she misses him, possibly telling it all about their adventure.
Tobi dies naturally.
Three deactivates/ goes into storage until the point that Tobi travels forward in time following the artefact thieves and bumping into it all over again.
That's the only reason I can think of anyway.

While a stable timeloop like you suggested is a nice idea, there are several hints in the comic that are against it.
Nobody ever heard of Rauel, it being in the past is unlikely.
The temple in the desert seems to be a portal between worlds.
There were mentions of that, though I don't know exactly if they were called portals or gateways or whatever.
Three is most likely a product of this golemmaker, you know the one in the top ten most wanted list which name I can't recall.
The TVTropes WMG page has so far very few theories I'm afraid, none about Three.

@Conchord: I'm also enjoying "Tobi? Tobi, Tobi, Tobi!" but my theory is much simpler. Three was created and then (immediately or after some testing or a mission) abandoned. Tobi is not only the first person Three has seen since then, but the first person ever to treat Three like a person.
Which explains the current attachment. The original following would have been more simple curiosity. The only problem with it is it doesn't explain the first incident where Three helps Tobi before they have spoken. But that wasn't actually much of a risk on Three's part so maybe that's fine.
My second theory (that I just came up with) is that Three's psychology is designed to imprint on somebody. This was likely supposed to be Three's creator but either that didn't happen of the imprint faded while Three was locked up. Then Three imprinted on Tobi when she walked by.

To augment on your Raul is in the past theory: Three is actually an alternate version of Tobi in this future, having found a way to preserve her consciousness in a vessel but being without a mean to communicate? :P

I doubt she'll return home so easily. Remember she has the highly important power of machine fixing.

Just a thought. If Three speaks a "mechanical" language, for example the pictograms he says are decodable with - for example - a TV attached (On one end it is a microphone, on the other it's an HDMI (or a SCART if we are old fashioned)), then they might be able to communicate properly.
Or Tobi could use her blue vision to understand him somehow?
I wouldn't mind Levin losing some limbs, tbh.

@random: I believe that Tobi has been using the green translator vision continuously for quite some time (since 553), but it doesn't work with Three. Maybe the blue mechanical vision will help, but I think Three is more grown than built. The static being the only mechanical thing about him I can remember.

Throwing in my 2 cents on the time loop theory, I think it's wrong. Raul seems to be in a virtual world, judging by the classes system, the dungeon systems, and the out right hacking the guy did to save their butts.
