We don't know if it can affect the physical reality yet, and if it can't--how much trouble could it possibly cause? (By itself anyway. If it's mapped out the whole building so that teleporter kid can have free access (or something like that), clearly that would cause problems.)

Well, given that Ciel seems to be perfectly aware where it went, i'm not sure they actually lost that much. What would Noah have done about it anyway?

It's not clear that Noah particularly cares about chasing the cat (or about telling the Empire about that child's ability to see his spirit form).
So I would say it is just Ciel who got outplayed.
Though perhaps she can still tell the direction to the cat - after all, she guided Noah to it in the first place. And if Noah chooses to report the cat to the Empire, really he already knows what he needs to say - it exists, and it's been leaving spirit markers on the prisoners. I suppose following it back may enable him to track down more of the magic users though.
